I'd restore my system to a point before you applied the Windows updates. Sounds like the updates has messed things up somehow really. Unless someone knows otherwise, I don't think that favourites should vanish from your IE menu bar under any circumstances when updating Windows. If you've made backups, I'd even copy my favourites list on memory stick or something similar before restoring my system though by the sound of it you don't have a backup. Good luck. But before doing this could you explain more what happens? In IE when you go to your favourites (alt a) what do you get? Did you try to access the favourites folder?
