In other words, not a whole onion, just a bit of chopped onion. Usually we can say how many (whole) onions we use to make something, and therefore it's logical for it to be a count noun. Garlic on the other hand is used in cloves, not as a whole unit- or "just add some garlic according to taste". It seems quite logical to me.
