Most of the low-mid range storage vendors integrate a customized
firmware based on the Linux kernel.
As for HW compatibility with FreeNAS , the "spoke in the wheel" will
be the drivers for the on board chip set.
Make sure FreeBSD supports the chipset. I would suggest contact
local storage vendors and see if they will let you evaluate FreeNAS on
their box. You can create a Disk on Module - using an usb drive and
take it to the vendor's lab.
Also discuss their hardware warranty policy vis-a-vis using your own
solution v/s their "custom" firmware.
openindiana (the fork of opensolaris) or Nexenta (the CE supports upto
18TB) are other software options.
