I recently discovered a similar phenomenon using the terminal emulator
Reflections from Attachmate.  This only happens on Windows 7 not XP.  These
scripts rely heavily on frames as is often the case with emulators.  With
the Reflections window maximized I unload Jaws and then reload Jaws.  The
scripts no longer work.  The fix is to restore the Reflections window and
then remaximize it and the scripts are again operational. Somehow that
switching of video modes messes up the window display very subtly.  Visually
you can actually see that the maximized Reflections window does not quite
cover the screen after the unloading reloading process.  Annoying but not a
show stopper.

Ran into some issues with JAWS running on  a Windows 7 laptop.
What's going on is this:

JAWS does not execute some scripts properly unless the display is set to
Windows classic on this laptop I am testing.

For example,
For Windows 7 on the E6530 laptop, it seems JAWS does not execute some
scripts properly unless the display is set to Windows classic. While set to
Windows 7 basic, a script to read the last line of Windows read the taskbar
instead (read correctly if window was restored).  When I set the display to
Windows classic, JAWS properly rate the last line of the PCOM window while
window was restored or maximized.

Is there a way to have JAWS work on Windows 7 without having to be in
"classic mode?" Or do the scripts need to be edited? Has anyone else had
this problem before?
