Manzanita has a multi program TS muxer.

It's MPEG-1 and MPEG-2 video only, but you may be able
to convince them into adding H.264 and VC-1. Usually it's
not that difficult since the muxer doesn't have to know all
the gory details of the video codec. Typically just start codes
to find the beginning and end of coded pictures.

I assume this is not a hobby level project because the
Manzanita stuff is not cheap. I bought the MP2TSA Transport
Stream analyzer for a project, and it was around $2000. However,
it was the right tool for the job and was well worth the money.
