In the master branch both ALSA MIDI and jack MIDI can now autoconnect, so
from the command line you'd use something like:
./yoshimi -K --alsa-midi="Virtual Keyboard"
or
./yoshimi -K --jack-midi="jack-keyboard:midi_out"
Alsa can mostly manage with just the client name, but jack needs the port as
well
