In version 2012 and later, there is a folder called sharedPOIs.
Just as the name suggests, shared user POIs go in that folder.
If you copy user submitted POI files into your maps folder the system will move them into your sharedPOIs folder for you. The commercial POIs are still left in the maps folder.

This was done so if you had to switch map folders you wouldn't need to copy your user submitted POIs into multiple maps folders.
