SOLVED!
As suspected the PDF writer (of the applications) is the problem.
Installed cups-pdf but no joy. It exhibits the same problem.
However, printing directly to the printer from the application works
fine; the margins align with the perforations on the paper.
I guess, I will have to live with cards printed on inkjet printers v/s
color laser.
