Here's a recap of what I did and the end result
Started Yoshimi
Opened my instrument bank and chose Hammond organ
Edited the instrument lowering D/W in the Reverb then adding Dynfilter and midi
learning Cfreq knob in the filter option.
Save the instrument.
I then switched instrument a few times without touching that pedal and they all
worked. I switched back to Hammond organ and everything still works.
I switched to 64ft organ, tried the pedal and Yoshimi crashed. As you mentioned
the system and insertion effects do not do that but they affect all
instruments. If yoshimi just ignored those commands when there is no function
for it to access it would make it possible but it still doesn't explain why it
didn't save the midi learned knob in the instrument. There may be some things I
forgot but I'll be testing all evening so you'll get more feedback later.

Oops! Encountered a little problem which makes Yoshimi crash. So all went well
saving the instrument after lowering the D/W of the Reverb and then adding
Dynfilter and opening it's filter parameter window then midi learning the
C.freq knob with my expression pedal for the controlled Whawha effect.
Unfortunately when I chose the 64ft organ and accidentally touched that pedal
it made Yoshimi crash. Also after saving the changes if I close and restart
Yoshimi and select the instrument that midi learned knob is not saved anymore
and the pedal has no effect. Any idea why this is happening?
