There may be an option in the IM application that lets you tell it not
to flash like that.  This would solve the CPU taxing problem, but it
might of course change what events happen when an IM comes in.  Some
IM programs also let you request that a new IM pop up its window
automatically on arrival.

My first approach would be to see whether the application itself will
let you fix the problems without scripting.
