What version of Lotus Notes are you talking about? By the instant messaging client, are you talking about Sametime Connect? I'm running Lotus Notes 8 with JFW 9 or JFW 10 with no additional scripts and I'm not having the trouble you're describing. I'd suggest taking a look at the options in File -> Preferences ... -> Sametime Accessibility and Notifications. This is assuming you're talking about Notes 8.
