I tried that but the effect is not the same as if you add the effect with an 
external plugin which I'm trying to avoid. You know like when you hear a 
Hammond organ play from a muffled to a bright sound during solos.

Yes.

Set up the effect in System Effects 1
Then MIDI-learn the part System Effect Sends 1 control.

You can also do something similar with the Insertion Effects, but this time it
will tend to keep the overall volume the same.
