Don't forget that it's not whether it's mp4 or mkv or ISO or mov; they
are all what is called "containers", all of which allow various types
of files to be contained. mp4 usually contained an h.264 mp4 file, an
ISO is just a way of wrapping up dvd information and usually contains
dvd VOB files.

Personally, I'd choose either mp4 or mkv, and stay well away from mov
and definitely don't even think of wav as an audio format!
It's complete insanity, and a bad idea for a hundred reasons! either
use the original dolby digital ac3 or dts audio, or encode to aac
which is what is usually the soundtrack for an mp4 file.

Here's a snippet from a discussion of mp4 vs mkv which will probably
serve to confuse even more!

mp4 is a container just like mkv, the video inside is mp4 in the mp4
(usually h.264) and every mkv that I see has mp4 (h.264) video inside
it.

Mkv can have a variety of video formats inside, but I always see h.264
which is iOS compatible. Therefore I use subler, MKVtools, or iflicks
to put the video and audio of the mkv into a mp4 container. It only
takes 10 minute on a core2duo 2ghz Mac mini. there is no loss of
quality.
