If it were me, I'd go for an mp4 container, h264 video encoding, and AC3 passthough to keep the original audio untouched. And for maximum compatibility, don't use "high" profile when selected the encoder, as you might have trouble playing back on hardware devices etc. How you go about doing that encoding in an accessible way is another matter...
