I tried the following some time back, on my friend's pen drive, who too was
an windows user, I hope it would help you to in removing virus and
accessible by windows.

fdisk /dev/sda

what is this step for?
mkfs -t vfat /dev/sda1

this worked (it was mounted as sdb1)
