I think the question i'd be asking is:

"All those who use nrpn regularly, put your hands up."

No hands here.

One suggestion on LAU long ago was to be able to right click on any
given control and assign a midi controller to it. A real nice idea
perhaps, but if anyone even imagines that I might be coding that one
up, they are seriously deluded.

A simpler approach might be to assign and document a static table of
the mappings of enabled synth controls to their assigned midi control
messages?

Somewhere in between those two might also be good.

The Control Number/2nd Byte values of the otherwise static table
could be read on startup from the/a configuration file. This would
give users some flexibility whilst keeping you out of fltk.
Would that maybe count as in between?

0.062-pre0 builds and runs here, with Alsa- and Jack-Midi.

By the way, since 0.060.pre3 yoshimi doesn't quit on SIGTERM/ctrl+c,
it even survives pink robots such as its terminal window.
Maybe intended? Feels unusual to me, I need a killall -9 now to
circumvent the GUI asking questions.

cheers
